I'm a bit in the dark here, can someone enlighten me of what Nintendo has done to other fangames based on their properties?

Usually nothing but this has gained enough of a recognition they'll probably send a cease and desist and some point.

Oh, yeah, Nintendo doesn't C&D many fan-based projects.  Metroid Prime 2D was shaping up to be a direct copy of the original (but not 3D) and they never sent a C&D.  The endless amounts of Mario fangames don't seem to stir their lawyers either.

Ocarina of Time 2D, which, while they got a Cease & Desist, you could say that they were going to get it anyway, since they were doing a direct remake of Ocarina of Time in 2D form, carrying over the story elements.

But since Shadows of Lylat appears to have an original story of it's own, I highly doubt Nintendo will come down on it.

Now, if what you posted were a fangame based on a Square franchise... That'd be a different story altogether.
